You should make sure the video is MP4 or H2.64 video for iPod. Here is a step by step guide about converting DVD, Videos, Flash and Youtube videos to iPod

I really like iPod Video Converter + DVD to iPod Converter Suite by Cucusoft. It isn’t free, but it has worked quite well for me. You can download a free trial to check it out, but it does put a banner across the output in the trial version.
